This was actually harder than I thought it would be. Being a member of the shippity-ship shenny contingent my favourites are as follows.
(1) The Hofstadter Insufficiency
Sheldon and Penny are such close buddies, he sleeps in her bed just like the old days, they go shopping together and there's a little of that old spark between them. It's also so funny when he can't stop obsessing about what he thinks she might be up too. And this...

(3) The Scavenger Vortex
This is the only episode this season where Sheldon is a genius again. They revisited the eidetic memory and he was as sharp as a pin.
(5) The Occupation Recalibration
YOGA! and "We are dreamers" Nuft said...
(8) The Relationship Diremption
The hangover walk and the haircut
(11) The Status Quo Combustion
Because Penny proved once again that she gets Sheldon and understands his needs better than anyone.
